Data for Tom Bartol's articles can be found here: mcell.cnl.salk.edu/models/For the synapse geometry, I believe that the file suppfiles.tar.gz here could be helpful: mcell.cnl.salk.edu/models/hippocampus-spine-analysis-2015-1/Just to clarify, PDB files are protein data bank files and a PDB file describes positions of individual atoms in a protein or protein complex, if I understand correctly, I think you are looking for a mesh file with geometry (stored in a blend file for the link above).
